I can't explain the technical reason for that problem, because the explanation will take several pages.
In short, the MPEG-4 format contains different internal codecs (DIVX, H.263, DX50, FMP4, MP4V, XVID) , and your MP4 player might not have support the codec that you used while converting the media file.
Maybe I wasn't so clear, because I tried to explain a complicated issue in 3 words, but I suggest you to use the best free solution for encoding media files, it's called SUPER.
